This happens in all accounts, starting a few seconds after login.
I have ConEmu set up to hook things. Turning off hooking doesn't help. Disabling my entire taskmgr Startup tab (including disabling ConEmu hooking) doesn't help.
Safe Mode fixes this issue.

The issue you've encountered may be caused by a software conflict. Since everything is working when in Safe Mode, I would like to know if you have any third-party antivirus software installed. If you have, please disable that antivirus software as it may
have conflicted with your programs.
Please update this thread on how it goes so I can further look into the issue in case the issue persists.

I do not have any antivirus installed, other than Malwarebytes without real-time protection. I disabled Windows Defender through group policy(?), but it didn't help. Malwarebytes, Malwarebytes Anti-Rootkit, and TDSSKiller scans have come out clean.
I've run Spybot Anti-Beacon and DisableWindowsTracking in the past.
I made full system images on 2 separate HDDs (in case one fails), and will be refreshing or formatting my Windows partition from scratch.
Lenovo Flex 4-1470 with somewhat custom drivers/stuff.
EDIT: I just did a Windows Refresh. The bug is still present after reinstalling Git Bash (along with Spybot Anti-Beacon, Volume2, Firefox and Dev, foobar2000, Dropbox and Drive).
Edit: I poked around in Autoruns and broke my bootup process. There I did a full reset from the "failed boot screen", erasing all files. It went through the Windows 10 setup wizard. Immediately after creating my account, I installed Git bash. It took around
30 seconds to start up and around 4.1 seconds to process pressing Enter.
Windows 10 Version 1709, OS Build 16299.125. Problem has existed for months. I suspect this is a driver issue. How do i selectively disable drivers?

After disabling many devices from Device Manager and rebooting without Safe Mode, Git Bash did not have any lag. I opened Git Bash and began enabling devices. Enabling "AMD Radeon(TM) R5 M430" would cause Git Bash to start lagging instantly (without reboot),
and disabling it fixed the problem.
I think I'll restore my system backup, try a driver update, and complain to AMD.

Thanks for the feedback, Jimbo. You may try to roll back the driver for your AMD Radeon and see if the problem disappears. However, if you get the same result, then it would be best to get in touch with the AMD support to get the compatible drivers.
